1. Feel free to target him if he does something worthy of it
2. Deadpool is crazy and will do crazy things, having something that follows him around and does consistently crazy things to him would be a deserving fate. Also something preventing him from talking would be extremely frustrating for him, but he'd still make do.
3. Deadpool has a damn decent chance of annoying your character in some way shape or form. He has deeply annoyed beings of incredible power before, and isn't likely to stop that at any point. You can pretty much go to town and beat his ass as much as you'd like, as he is incredibly difficult to kill. A fair warning, if you beat him he may start thinking of you as a buddy, and just pop in constantly. If he warrants killing him, feel free to do so, but he'll likely still get a last annoying word in before he goes.
4. Deadpool doesn't entirely know his own past, and as he has stated it does change somewhat depending on the writer. His father being abusive is something that has remained, and his mother dying of cancer. He himself was a troubled youth and ran away from home, attempted to kill himself at least once. He was recruited to join a black ops group and did well until he discovered he had cancer that would be inoperable. He volunteered to join a program called 'weapon x' to cure this, which succeeded in stopping the cancer, but at the cost of his sanity. He spent many years wishing for death during then, going so far as to falling in love with her. After escaping the facility he worked for various criminal organizations and moved around a lot. Perhaps his most significant and beneficial relationship he had was with Cable, who he teamed up with and actually did some good.

Deadpool is much more likely to hurt him in some way if they become buddies, not with any malice... just what he does sometimes. He doesn't really take getting killed or beaten up too seriously, after all, you can always ret-con.
